Your tool recommendations: research & design documentation

Having recently moved back into a research and design management role, I'd like to ask the group for recommendations on how to easily manage design research and design documentation. 

To my knowledge there is no "one tool to rule them all." In the past I've typically cobbled together solutions from piece parts; e.g., Basecamp, Jira/Confluence, Lighthouse, etc. for requirements and design documentation; Pivotal Tracker or Jira for work item and issue tracking. 

But the configuration and maintenance overhead associated with these tools usually makes the costs outweigh the benefits. Same with home-rolled systems. 

Anybody have tool recommendations to share?
