Something like WhatsApp should be fine with 'standard' notification interaction. In Android, I would use a similar method to display the incoming message like Messaging app. In iOS, I would use the one similar to Messages. By doing this you will make the life of developers easier and users happy by not having to learn new notification interaction.

If you notice on iOS, incoming message notifications are different between WhatsApp and 'Messages'. In WhatsApp, it will slide from the top, similar to the Notification Center, whereas for 'Messages', there's no sliding-in notification, it only makes sound or vibrates, and they will add the number of new messages at the navigation bar's title (e.g before it's only Messages, then when there's an incoming message, it'll be changed into 'Message (2)' ).
So, what's the best way to display in-app notification?
What you described for iOS only applies to iOS 5. Notification Center is a new feature of iOS 5. You may also look into how iMessage works to get some ideas.
